Because all the cargo goes down the bottom part, and the aircraft would just have unnecessary extra weight if it had the whole top, just the crew ect are up the top. please correct me if i'm wrong.

There's the 747-400 BCF's Brad, it's shorter because there's no need to carry passenger's thats simply it. The extend upper deck was for extra capacity in passenger config starting with the 743.

Don't forget the 747-200 SUD (stretched upper deck) variants aswell. There was also one 747-100 SUD.

Remember the whole reason for the upper deck was because the 747 was designed so it could be readily used as a cargo aircraft, with the flightdeck up top to allow a hinged nose.

There were 2 747-100BSR's (streched upper deck) variants made for JAL, for internal flights in Japan these were retrofitted options. They sacrificed fuel capacity for increased maximum payloads, I don't know if there were any 742 BSR's.

Boeing's first idea for the whole upper deck was for passengers to enjoy a lounge area while in transit, hence on the 741's there's only six windows (three either side) on the upper deck. Thinking that supersonic flight was going to be the way to go for the future they thought that 74's would be obsolete and could be easily coverted to freighters once they out lived there usefulness, not to be.
